I guess "clean installation" means no mods, no modification to the exe, just the basic installation of FO3/FNV. The installer probably verifies a checksum of the exe files and if they have been tampered with the verification will fail.

That's what it seems like. I do find it ironic that the stuff it didn't like was stuff that it does anyway................
