I'm on 3.2.2, and I'm having issues with LODGeneration. I have it done through mod organizer, so the FNVLODGENRESOURCES and Fo3LODGENResources have their own folders in /mods/ (Not sure if they're still needed but they broadly overlap with the FNVLODGENRESOURCES) as well as the output files from the generation. The LODGEN.exe is also loaded through mod organizer. My problem is that the LOD that is generated is completely broken https://i.imgur.com/q3XOasf.jpg whereas when I uncheck the box for LODGENOUTPUT the normal LOD still looks finehttps://i.imgur.com/35xm39d.jpg. Here's another example https://i.imgur.com/qFIyIEc.jpg. I've tried fiddling with the sarchiveslist, fiddling with the archives tab of MO, but no matter what I do the LOD generated looks busted.
I've also tried using both the FNVLODGEN.ESP and the old TTWLODGEN.ESP that was on the forums to try and fix the problem but it doesn't change anything.

You have mod(s) which overwrite generated LOD meshes or LOD atlas texture, most likely some texture packs with custom LOD atlas texture like NMC.
LODGen creates meshes *.nif files and a single texture atlas *.dds file, they must belong to the same generation process to work correctly. When they aren't, you see what you see on screenshots.

After looking in the conflicts for the Output folder, the only conflicts are with TTW and its updates and the original FNV files, I don't believe I have NMC or any texture packs installed. Could it be an issue with the FNVLODGEN being run though MO? Does it matter which worldspaces I generated LOD for?

Your LOD meshes and LOD atlas are not synced. LODGen creates both during generation. How they ended up different in your game data folder only you can tell.
