Mod Cleaning before or after converion

Hi, maybe my searchfu isn't up to scratch, but when it comes to cleaning FO3 mods, should I clean them in FO3 and then convert them, or should I convert then clean them in TTW? I've been doing the later and haven't had issues, but want to know what is better practice. Thanks for any help.

In my opinion, cleaning before conversion is best, but a second cleaning pass after conversion wouldn't hurt either.
