I know these mods will NEVER work together, but would it be possible to play using FWE first, and when going to New Vegas, removing FWE and installing PN? Would it cause issues or could I continue playing normally?

Sorry for the late answer. :P I'm not an expert on the issue so anything anyone else says who's reputable can override this, but no, it will not work because of the way TTW is designed. Theoretically, a patch COULD be made, but a question of if it's worth it has to be raised. PN has a lot of FWE's options. In fact, the Gribble's Extra Options mod even adds a FWE present including the unfound loot option. If anything, it would be drastically easier to find out what PN doesn't include from FWE and make a separate mod. It's probably on one or two things.
