That's a fairly long load order and with that many mods, any one could be causing issues. I would suggest disabling them all and seeing if you can successfully travel. If you can, then re-enable them one at a time until it stops working so that you can narrow down the list and find out which one is causing the glitch.

Very easy way to identify if Familiar Friend is the culprit
1. Uninstall the pipboy replacer
2. Start a new game
3. COC yourself to the train station
4. Take the train
5. Report results
I use the handheld 2500 but I have always been very lucky with mods and never seem to experience the vast majority of issues (yay me), so it may be, in this case, your issue.
The only glaringly bad thing is no mention of a bash or merged patch. That's a definite no-no with this many mods.
A small niggle; you should get the merged version of more perks. It turns 8 plugins to 1. You can find it on the NVEC page on Nexus.
I'll assume that the compatibility patches for FSO that you have enabled do not require FSO as a master. Nevertheless, having them in your load order is pointless and counterproductive if you dont have FSO activated.
Speaking of which, you have a handful of de-activated mods. Why is this?
If your friend is really having the exact same problem, then finding the cause should be exponentially easier. Compare load orders and start testing mods (that you both use). You'll have twice the testing speed. Get cracking.
To be honest though, it is definitely a mod issue, and I'm not entirely sure what you think it could possibly be if it wasn't. I don't care that you think you had no issues before. Even if you really do believe that, I think you're wrong, and I think that because you are experiencing something that testers (who have no mods) have not.
Rant time below. If you are a special snowflake, stop reading.
Let's get something perfectly clear: The TTW team is not invested in any way shape or form in regards to having you play TTW. While I'm sure that appreciation for their work is nice, they are doing it (for themselves) because they enjoy it and have graciously shared it with the rest of us. If you aren't prepared to do a little, miniscule, microscopic amount of work (start a new game->find the source of your issue by activating mods one at a time) or aren't prepared to listen to others when they tell you point blank that is is a mod issue, then go back to Skyrim.

When saying I don't want to
When saying I don't want to play I didn't mean not play TTW I ment not play the game at all. I don't want a new pip boy do to the fact that if it is strapped to my arm it kills the immersion for me. I say I have had no problems with these mods before on this current mod is because of the fact that I haven't :P I am guessing when you beat the Main Quest in the Capital Wasteland it screws something up with the pip boy because one time I went there POST completing many quests just to see if there were any problems and there were not.
The Main reason I have deactivated mods is because of the fact I have to manually uninstall them. The main reason I don't merge things together especially with bash is because I have always have had problems trying to figure that program out. Maybe they made it more user friendly lately but idk.
Trying to merge mods manually is too much work for me aswell using FNVedit to merge every single little mod takes quite a long time.
