Generally if you never played through a game before it's best to play it vanilla first to see how it is and what you want to change.
Now with that being said with the exception of 2-3 hours gameplay I've always played with mods when playing New Vegas. I only ever played through New Vegas completely because I have trouble with my computer running Fallout 3 just like the issues you have so I found out about TTW and I've been running TTW ever since and played through New Vegas...but with Hellfire Armor and the Alien Destablizer and bunch of other things from Fallout 3 plus I was level 26 when I got to goodsprings in the Mojave.
Technically playing Fallout 3 through TTW is not vanilla fallout 3 because there are certain extras ie Hardcore Mode, more weapons, Iron Sights, etc. Also New Vegas uses Damage Threshold where as Fallout 3 used Damage Reduction. So there are differences between playing Fallout 3 through TTW vs just playing straight vanilla Fallout 3. So your not getting an actual Fallout 3 vanilla experience.
Still I would play it straight with just TTW and TTW fixes for your first playthrough of the capital wasteland and go mod crazy afterwards.
For your second play through I recommend the following mods specifically for TTW
TTW Interiors-NV and DC Interiors combined along with DC gambling adding black jack gambling to DC and a casino in tenpenny tower
Devasted City-The DC ruins are as the mod's name suggests devasted. It really really makes Fallout 3 more post apocalyptic in feel.
TTW Street Lights-Adds working street lights to both the Capital Wasteland and the Mojave
MMM-Marts Mutant Mod adds enemies and specifically new types of enemies to DC.
Nevada Skies-The TTW esp of this is something I would recommend everyone use at least once in a playthrough just to see how absolutely beautiful Anchorage Alaska and the Pitt look with this mod installed. The Pitt has a serious blade runner vibe to it with this mod.
More Perks for TTW-Adds a ton of perks to the game that were designed not just for New Vegas but Fallout 3 as well.
The Falcon TTW-Adds a vertibird to the game that doubles as home and a transporation system in either wasteland, between the wastelands and between the DLCs.
TTW EVE-If you played a modded New Vegas you most likely played with EVE in New Vegas. TTW EVE also adds the Fallout 3 eve version of A3-21 Plasma Rifle and some other extras.
Outcast Rewards-Better system then the one in regular TTW. You'll need to make a patch for it to work correctly with EVE though since EVE does overwrite the vendor list.
TTW optionals-has an MCM menu that allows you at add cooking options, xp reduction, change bobbleheads from giving skill and stat boosts to giving you perk bonsuses instead and supermutant rebalancing.
There's more stuff I can list but that's what I would recommend in general to anyone wanting to do modded playthrough of TTW on the Fallout 3 side.
