I tried it because I was curious what it would say about my GOG versions. I was shocked that not only did it auto-detect both games, but, it went through the full install process as well, and I am playing TTW through the GOG new vegas. Also, why does a thread get bumped on edits?
The GOG versions do work with the current release

You used the wrong old version of FOMM.
If the game crashes then you also did something wrong.
You should start your own topic in troubleshooting and provide the information we request so we have something to go on.

You DO know that you're not supposed to launch the game from FOMM? Right? It even tells you not to do so if you try, but will let you if you insist. FOMM is ONLY for installing and activating/deactivating mods. Always launch the game via the NVSE launcher.
And MO simply doesn't work well (at all) with FO3 or FONV. It's pretty much just meant for Skyrim. The last time I asked about FO3 with MO over at the Nexus, they ignored me. It's all Skyrim in the MO discussion.

Yeah. Same here. I have used MO with New Vegas for years. No problems at all, except when I do something stupid. The software is not the problem, I guarantee it. As for FOMM, I think you should trust Roy's judgment.

Yeah don't launch the game through the mod manager, there is 0 reason to do that unless you use MO.

I remember when I first installed TTW, I also had a problem with FOMOD borking out when creating extremely large archives for the NV side.
I just ran the installer, but didn't create the large FOMODS files. Then I created a folder that MO would "see" and moved the newly created files manually there; instead of packing them with the installer, them unpacking them using MO. When I start MO up, it looks for folders where it thinks mods should be (where you configured them to be installed by MO, and where MO unpacks them), and it'll pick up the folder you created outside of MO just like it would a folder it created itself.
Not sure if that'll help, but good luck with getting everything setup and working they way you want it; happy modding!

I haven't got the GOG version to check but are you sure it isn't also loading NVSE automatically like Roy's patch does?
In that case you would run FalloutNV from MO and not NVSE.
Also MO works perfectly well with both FO3 and FNV, any issues anyone has should be examined in STEP, not Nexus. STEP has been the official MO support forum since the beginning. Also Nexus is a cesspit!

Nexus isn't all bad, but you have to be VERY CAREFUL what you say and to whom. They're ban happy when they aren't ignoring you, but it IS the leading place to get Bethesda game mods... unfortunately.
