got some mods which add some clothing items to an interior which is located in NV. Will I screw up some scripts for the DC->NV transition if I decid to coc myself to an NV interior to get some items and coc myself back to DC?

As long as you avoid the trigger radius for waking up in Doc Mitchell's bed I think that should be fine.
Additionally, you could just find the IDs of the items you want and give them to yourself which would probably be safer.

Say I want to put the stuff into some containers in Vault 101, would I have to convert the item mod with the TTW script or do I just add TTW as a new master file for this said mod and add container into the cell?
It's not a Fallout 3 mod, so it wouldn't need converting, only - as you said - making TTW a master of it.

Oh boy! This is incredible!
I do the "coc" to Good springs and back to Springvale all the time with no issues. But as Tricky pointed out I stay away from trigger zones.
