Yea fella you should re- have a look around the forums and FAQ. Your FO3 game files have nothing to do with TTW except for the installer: it reads your files, copies, patches to be ran as mods in FNV, then everything else is done in TTW.esm, another mod for FNV. Your FO3 files are left completely untouched and a completely separate game, and TTW emulates FO3/ it's DLCs as mods in FNV. Though you get the whole of FO3 and all it's DLCs, it's still just a mod for FNV, albeit a brilliant one.

If you go to the main (2.0)
If you go to the main (2.0) page Chuck did a tutorial on the installation as well as FO3 mod conversions. Jax, Chuck, and the rest of the team have done an amazing job. I run TTW with a ton of mods as well as a stand alone FO3 fully modded (for testing other mods). NVEC has been used with TTW and there is a forum thread with TTW + NVEC + PN running together. TTW makes DC more stable and allows you to use ALL the Fallout goodness in either wasteland. I've put 1000's of hours into these games and TTW just makes them more enjoyable honestly. The reason I keep the stand alone FO3 is to try out overhaul mods or others and see if I like them well enough to try and convert to use with TTW.
Just search "TTW 2.0" and look for posts by Chucksteel. He's listed links for the tutorials on many threads.
