FO3 Perks sucks. nobody wants them.
Skill points do only a little help in the first half and become meaningless in latter.
AND Special points really don't matter that much.
It's an old game though, everyone's skilled and experienced, :)
SO, maybe we can have some FNVish Perks ,
some need finish challenges.
Like you dress like NCR and assassinate the Papa Khan ,the King and finish three-card Bounty, You can Get a PERK named "speak for the Government" or something like that, increase 15% damage you deal to the "uncivilized" people, and get a 15 speech points bonus when trying to convince NCR/the Legion .
that will change your choices of how to finish a Quest. Let's make it much harder and complicate.
OR some easier-to-get perks just need you to kill a bunch of people, things, whatever.
Sample: I like the rifle called this machine, so ,a little Perk benefits this only one weapon sounds good. kill 100 Caesar's men by shoot in the chest with this very weapon, you can shoot this weapon faster and reload faster.
kill 100 bandits by headshot with Lucky, you do more critical damage.
the mysterious stranger shows up for 50 times when you holding mysterious magnum, the chance he appears will be improved.
some unique weapon can only be collections, I hope to change it, but not in a simple and crude way.
