Is there a mod for owning both the Megaton house and the Tenpenny Suite?

It's possible with TTW Interiors if I recall correctly. Save Megaton and then let Roy Philips in Tenpenny and he'll let you have the suite.

Do you know if I'll get the suite if I kill the ghouls?

Yes. I regularly hunt down Roy and his ghouls, and you get the suite if you do. I have noticed some "oddities" when you buy different packages for the suites - objects in the other suite appear out of nowhere. There might be some accidental overlap in the suites. It's not an issue if you don't buy the packages, and I haven't tried to chase down the issues when you do. I just spend very little time in either suite that I don't tend to decorate much. Just drop the loot I don't sell into containers and go back out for more.
