Why is this happening and how do I fix this?
My only guess is that it's because I was technically part of the brotherhood but there's no faction system in the capital wasteland. I'm level 35, and have spent over 50 hours on this character, don't want it all to go to waste because of this.

Get some brotherhood armor, put it on and take it back off, should fix it.

Yeah it's a bug with the faction armor system, darth is working on eventifying it to fix the problem once and for all.
