I've done most of the quests in both wastelands and their DLC's without any problems. Got stuck in MZ's robotic assembly plant and found out that I need to update to fix the bug, so I did. Finished Zeta, went to my Sink home to get some sleep and after waking up I've got those micro-freeze hiccups every one or two seconds, making game almost unplayable. Reloaded the game, tried to sleep in different locations, same thing. Finally got lucky under the bridge near Super Duper Mart and decided to go to Point Lookout. When I've got back the control of my character after watching the arrival video, I've got hiccups again.
Soon after that I've found out that all the crafting stations and Sierra Madre vending machine bugged out too - menu comes up, but when I click on available crafting options, nothing happens.
First thing I did, was to disable all the mods I had running and data/menus folder, left only clean ttw and ttw quick start for fast testing and made new character. Run to Moira's shop, activated ammo workbench, clicked on "breakdown 10mm ammo" and .... nothing. Station's bugged. To find out whether it's the update that broke my game, decided to roll back to ttw 3.2. Launched the installer, selected full install, installer complained about decompressed bsa's and that I should reinstall FNV and try again. I don't remember decompressing anything, although I did used bsa browser to extract some files, so .. whatever. Deleted the game from Steam, moved the leftovers from data folder (my mods basically) to a temporary location and installed the game again. Did the "first launch" thing, then went to ttw installer and again it complained about bsa's, wtf.
So now I can't even install ttw. Any clue why? Did I missed something here? I didn't cleared the games main folder where all the NVSE, 4GBNV and other stuff is located as I didn't see what they have to do with bsa's. Also, I don't have enb installed.
Edit: mkay, starting vanilla FNV I see that mouse-clicking doesn't work with crafting stations, I need to use the stupid keybord. I did update JIP LN NVSE as instructed by ttw update, but not the Jip improved recipe menu mod, so I suppose that was my problem with crafting stations. That leaves me with freeze hiccups, and most importantly - installation of TTW.

Delete all the BSA files in the DATA folder related to the base games and verify cache.
Your microstuttering is likely caused by NVSR or similar.

I deleted the game from steam, then deleted everything from data folder, reinstalled and launched the game, then deleted it from steam again and what a surprise: fallout-meshes2.bsa was still in the data folder. Has it been modified somehow during the first launch (I still had nvse installed) so the steam skipped it? I had to delete everything from the game folder and then reinstall, after that ttw installation went fine.
You were right about NVSR, the stuttering went away after I disabled it. Hopefully, I'll be fine now, thank you.

Steam only uninstalls what it installed, it doesn't remove any files added by a 3rd party, either mods or TTW or anything else. You need to manually delete it.
NVSE works, you just need to set it up right as described in the FAQ. But these days you can just use New Vegas Tick Fix.

But fallout-meshes2.bsa is what steam installs, why didn't it removed that?
If I'll run into stuttering again I'll try to tinker with NVSR some more (I'm using win7, so supposedly it's better for me than NVTF).
