I have the patch for PN installed. I also tried the second solution with FNVEdit but the instructions didn't match how FNVEdit works, so that was a dead end.
I have no idea what mods you are using except that you have PN installed and it was already mentioned that not all of it were compatible.

Hi guys i`m currently making a mod that affects super mutants but when I test it in game the super mutants don't use any weapons similar to what happened with OP
I tried copying SuperMutantsWeapons list to my mod in xEdit to no avail.
Anyone knows how should I fix this?

If you edit supermutants NV GECK will removed the embedded weapons list from the creature forms, you need to fix that in xEDIT
