Yeah, Big Guns bonus is not a bug.
You can check the Restored Cut content thread and see all the bonuses on the cut weapons and armor, if the bonus is mentioned in that thread, then it's not a bug ;) .

In Rivet City Hydroponics Bay you have a couple of mushrooms, along with another ingestibles.

The green mushrooms text are stating they are "mutant cave fungus", but when I pick them they are glowing mushrooms.

I'm assuming they are Glowing Mushrooms and the text description is wrong, but there are a couple of cave fungus next to them, so who knows.

Overlooked, they are adapted from the ones from HH.

I have found two bugs
The first one in Dead Money DLC - Dean Domino became hostile to me after "Strike Up the Band" quest. He started to shoot at me, even holograms tried to protect me. I ran away from him. Later, in Tampico, he was hostile too, I used a console command "ressurect" to pacify him.

The second one in Point Lookout DLC - I was unable to get Cryptochromatic spectacles. I don't remember how I finished this quest in Fallout 3 - in TTW 3.2.1 marker is pointing at the toilet tank, but I was unable to interact with it. I even used used a command "tcl" and get inside this toilet and a tank - still no luck. I ended up using a console command to add them.

I don't have enough time to test Dean, so I can't say anything about that.

But about the glasses in Point Lookout.
You don't interact with the toilet tank, you take the glasses from inside the tank. I just tested and they are still there:

The spectacles thing has been reported before, it's a mod messing with them.

I suspect the same thing with Dean, myself and Puppet have gone through Dead Money several times and TTW doesn't make changes to this DLC other than fixing some broken meshes.

I apologize if this bug is not related to TTW, but I have not encountered it before.

I tried buying two sets of Recon Armor from Flak (Rivet City) in order to repair my own recon armor. He takes my money, but the items go right back to his inventory, not mine. I have tried purchasing one at a time, and the same results. He takes my caps and keeps the armor.

I tried purchasing a few other random items from him (guns / ammo); and all was as it should be.

they would have to have the "not playable" flag for that to happen or something, so it's a mod causing it.

Hmmm, well after digging around awhile (following the trail directly back from the vendors Leveled List), I find that the only mod touching Recon Armor is sawyerbatty.esp. It's odd too, because I am already wearing a set. The only other place anything related to Recon Armor is in the AWorldofPain(preview).esm, but that is labeled as "Recon Armor MK II", and is clearly labeled as non-playable.

It's very odd, but not a huge deal. (I might dig further through the LL later tonight, to see if maybe something is there that shouldn't be.)

Edit:
Well, to the best of my knowledge, everything is working as it should. The Leveled lists all point to the correct item, and nothing is changing that item, or the leveled lists.

I'm just going to chalk this up to some random bug and move on ..........

Second Edit (In case anyone else encounters this):
I killed Flak and took his storage key, and was able to collect the Recon Armor as normal. So no mod issue, just an odd bug.
