I'm guessing it's 0B because one of my other mods have a .esm that's loading at slot 07. I should probably shove it down to slot 12 or 13.

Yeah move someguy series down, but that's not the problem at hand at the moment. I think the FormIDs you are using for Add/RemovePerk are wrong. I would look them up for you but I'm on a new OS and haven't installed TTW yet. If those IDs work for Add/RemoveSpell then you need a different set of IDs for Add/RemovePerk.

I've noticed increasing load
I've noticed increasing load times with the hotfix as well. It's wierd, because in an old game I started with the original options file, swapping it out fixed it, but in my newer games started with the hotfix the saveload times just keep getting longer.
Is there any info on why this might be happening?
EDIT: I've tested this across a coupel playthoughs, varying and disabling mods, and running more or less a vanilla TTW setup. It's hard to tell, considering I put tens of hours into each playhthrough, but I'm pretty sure that the issue is either native to TTW itself or the options file. Even more so, considering how a playthrough with the old options file worked (original part of post).

Guess I might be beating a dead horse here, but I'm new to TTW and thought the long load times might be inherent to it because of all the masters etc., but reading this thread I tried without TTWOptions.esp and the game loads incredibly much faster. So there does indeed seem that there is something up with it.

I can say that I use the "fixed" TTWOptionals file, and this is the second game I started with it on from the beginning and i have (or ever had) no delay or long load times

Yes, perhaps I should have mentioned it. I get very long load times (even infinite at times if loading a save from within the game) with the hotfix version at the bottom of the alpha download page as well as with the one included in the main alpha download. Very short w/o either.
EDIT: Testing some more, the main difference I get between the two versions of the TTWOptions is that the initial game load is normal with the hotfix version - after that I get very long loading times. With the version from the main download I get long load times from the start. If that helps.

When discussing load times (whether slow or quick), please mention which options you have ticked, that might be the difference.

I only have the XP reduction ticked. More importantly, when trying the fixed version just now, I have no issues with long loading times. I notice no difference at all compared to not using the plugin. So it seems my issues were connected to the version in the main download - and then perhaps I forgot to make a clean save when switching to the fixed version perhaps. Anyway, no issues when adding the fixed version today to a "clean" save.
