Disabled and uninstalled are two seperate things. Also: No, New Vegas saves save data. That's what a save is.

I know that. What I mean is Skyrim embeds scripts and other data into its saves, and won't go away/reverse even after the mod is disabled. From what i've researched, games prior to that can get rid of those scripts and reverse values back to their defaults without manual intervention. But, chucksteel only said to disable, not uninstall.
But, on the subject, I looked at all of the relevent records in my mods, and I'm not seeing whats causing the issue.

This isn't an embedded script issue. Faction relations are saved, as they can change over the course of the game.

Ok. But, as far as I can tell from analyzing with FNVEdit, the faction relations aren't touched by anything besides TTW. Could it be possible that the door got labeled as illegal to open by accident, because they only get hostile when I activate that door, and those inside don't care if i am there. And I haven't the BoS any ill doing, as far as I know.
