If they are both off of steam, then I KNOW the patcher will work. When was the last time you totally deleted your Fallout folders and reinstalled from steam?

Yeah that's what the Alpha page means when it says clean installs.
So I did that and now it says this:
Well it stopped doing that and now it's back to the other one "Main.bsa failed to patch properly"
This happened to me as well. I tried three times including two fresh installs for both games. I finally managed to get it to go all the way through without any messages one time but it would ctd as soon as I started it up. Nothing but the gamefiles and the files added by TTW and they were in the order listed on the front page. I have seen some posts where people had to run the program a few times before it finally took.
I figured I would just wait till the next update...........I am not ready to give up MMUE anyways and would rather wait for a patch for that so it isn't a huge loss for me. :)
I doubt an MMUE patch will ever happen. It does very uncooperative things to data that ttw needs to operate, enough that it would probably save time to start a FNV bugfix mod from scratch.
There will be a ttw vanilla bugfix mod eventually though. I wish the Unnoficial Patch guys for the Elder Scrolls games did FNV *sighs wistfully*

I was having the same problem. I just did this yesterday and it worked on the first try even with all my mods for FNV.
try copying all your F3 and FNV files to folders on your desktop and using those as your game locations, then run it again
