Will the game just end and force me to restart the entire game over? I want to make it so my character basically "cleans up" the Capital Wasteland before moving on to the Mojave, but if the game ends after the last mission of Broken Steel, then forget it.

The game only ends after you
The game only ends after you beat Fallout New Vegas main quest. So you can complete the main quest from Fallout 3 Broken Steel and then go to the Mojave without a problem 
.
