If you join the Brotherhood of Steel in the Capital Wasteland, is there is a way to not end up being vilified by the remnants of the Enclave? Cannibal Johnson flat out hates my character. On a related subject, shouldn't being part of the Brotherhood of Steel on the West coast affect encountering the ones in New Vegas; like being more accepting of my character at the start?

You must be using a mod that alters the factions. The East Coast BoS faction is in no way connected to the West Coast BoS faction, same goes for the Enclave. Such bugs were fixed a looooooong time ago.
