Just to add I had the same issue with Charon. Upon recruiting him he would not switch from his shotgun even after I gave him a Railway Rifle or told him to go into melee. After some googling I used the 'resurrect' command on him and this fixed the issue. He does prefer his shotgun over most weapons, but I've given him a couple he'll use (Railway Rifle) and he will switch into melee when needed. I'm on TTW 3.3.1 just to specify.
