TTW comes with its own YUP version named YUPTTW. The normal FNV YUP is incompatible (like the message you mentioned says) and will break your game.
Fully uninstall YUP (if you haven't done it yet), enable YUPTTW using your mod manager and start a new game. Hopefully, that will fix it.
